If the project logo is not square, it is treated differently in the project list: it is rescaled to fit keeping aspect ratio, and on the project page: it is rescaled to be square, severly distorting it.

We initially saw a similar problem with the A2Billing project's logo. I was tinkering with it in Krita with a view to placing it in a white square, but when I came to upload it I found a helpful chap had already done it for me. Kudus to James Allen (account id #1!). I'm sure a similar tactic would work well for you. Admittedly, it would be nice if the aspect ratio were honoured everywhere. PNGs with an alpha channel wouldn't go amiss either. ;-)
