Applied the latest updates of pandora build. Kimura now requires autoconf 2.64. Added the Manager module's json manifest. Added a bit more functionality to the register_plugin.py python script.

Moved kimura files into the src/kimura directory. Renamed a few files and did a little re-org. Fixed with-debug in configure.ac.

Applied Monty Taylor's changes that properly use pandora. This enabled warnings as errors and several files were updated so the warnings went away.
